I assume that you're playing as a human nation?

For the UNE, the game will spawn the COM nearby through some events that fire when the game starts, ignoring the AI limit. The game knows to do this because both the UNE and the COM have hidden gamestate flags associated with them in their country descriptions, but you can't see or interact with these in the in-game nation designer.

If you go to make a new nation and use either the UNE or the COM as the template, those hidden gamestate flags will be preserved through the process and will still fire the spawning events. This can lead to weird situations where your human-looking hive mind spawns the COM.

If you're on PC, navigate on your hard drive over to C:\Users\ <USER> \Documents\Paradox Interactive\Stellaris and open the user_empire_designs.txt file. Search the file for flags and find lines that look like this:

flags = { human_1 custom_start_screen }

You want to get rid these whole lines with human_1 and human_2 from anywhere that they don't belong.

If you're not on PC, you'll need to recreate your human empire from scratch and then overwrite/delete the one you have.

Have you made a custom empire by modifying the UNE template, and forced them to spawn? Because if you do that, even if it isn’t the « original » UNE, I think the game still think it is and generate the COM even if you did not ask for it. Otherwise I have no idea

I believe CWM and UNE will each guarantee the other spawns.

Create a new empire. Call them humans, choose the human portrait, choose the sol starting system. If you choose this empire for your new game, no commonwealth of man will spawn.

Assign any aliens Deneb as a starting system or use it yourself, COM should go away.

Starting system choice is on the planet type screen, random by default. Trying to spawn two empires with the same starting system type should only spawn one of them.
